Animal locomotion relies on rhythmic body movements driven by central pattern generators (CPGs): neural circuits that produce oscillating output without oscillating input. However, the circuit structure of a CPG for walking is not known in any animal1,2. To identify the cells and synapses that underlie rhythmic leg movement in walking flies, we developed dynamic simulations of the Drosophila ventral nerve cord connectomes3-6. A computational activation screen of descending neurons from the central brain identified DNg100-a known command neuron for walking-as the strongest driver of rhythmic leg motor activity. Simulated network pruning isolated a minimal rhythm-generating circuit consisting of one inhibitory and two excitatory interneurons; this three-neuron circuit was necessary and sufficient for motor rhythms across all six legs and in four connectome datasets. Simulations also predicted that a separate descending pathway (DNb08) drives rhythmic leg movements, which we confirmed experimentally using optogenetics in behaving flies. Our results reveal the cellular identity and synaptic structure of a putative CPG circuit for walking and other rhythmic leg movements in flies.

Understanding how genetic variation shapes gene regulation at single-cell resolution is crucial for elucidating complex disease mechanisms1, but has been limited by the lack of large-scale single-cell multi-omics data2-4. Here we present single-cell assay for transposase-accessible chromatin with sequencing of 3.5 million peripheral blood mononuclear cells from 1,042 donors with matched whole-genome sequencing. Across 28 immune cell types, we tested 440,996 chromatin accessibility peaks and identified 243,225 chromatin accessibility quantitative trait loci (caQTLs) at 100,483 peaks, 60% of them cell-type specific. Rare variant analysis identified 38,161 associated peaks, with predicted transcription factor-binding disruption implicated at individual loci. Colocalization with expression QTLs (eQTLs) from single-cell RNA sequencing data (5.4 million peripheral blood mononuclear cells)5 defined 28,834 candidate cis-regulatory elements. Across genome-wide association studies for 16 diseases and 44 blood traits, caQTLs colocalized 4.5-22.6% more signals than eQTLs alone. Cell-type-specific and tissue-specific context, distal effects and multi-causal-variant models raised genome-wide association study-eQTL concordance from approximately 16% to approximately 65%. Cell state further modulates genetic effects, with 27% of over 200,000 caQTL-cell-state interactions lacking a main effect. At the inflammatory bowel disease risk gene ADCY7, accessibility effects varied with genotype and G protein-mediated pathway activity in CD4+ T cells. A graph neural network trained on both eQTL and caQTL layers inferred peak-gene links in unpaired multiome data with up to 17.2% higher accuracy than QTL-agnostic data, uncovering 128 additional transcription factor-target pairs (22% increase). Together, these results show that genetic variants shape chromatin accessibility in a cell-type-specific and cell-state-specific manner, influencing immune function and disease risk.

The N7-methylguanosine (m7G) modification is one of the most prevalent tRNA modifications, mainly catalysed by the METTL1-WDR4 protein complex1-4. The m7G methyltransferase METTL1 has been linked to oncogenic transformation and the maintenance of several aggressive malignancies; however, the clinical implications of therapeutically targeting a tRNA-modifying enzyme have not been established. Here we present the development and characterization of STM9005, a highly selective and potent first-in-class tRNA methyltransferase inhibitor of METTL1. Treatment of numerous cancer cell models (including leukaemia, melanoma, pancreatic carcinoma, oesophageal cancer and small cell lung carcinoma) with STM9005 blocks cell growth, causes differentiation changes and dysregulates cell cycle progression. These cellular effects were accompanied by a selective decrease in m7G on a subset of tRNAs and a reduction in their expression levels, which impacted the translation of oncogenic mRNAs. We show that pharmacological inhibition of METTL1 in vivo impairs tumour growth and significantly prolongs survival in multiple mouse cancer models of different tissue origin. Collectively, our results provide a strong proof of concept that targeting of tRNA methylation is a promising avenue of anti-cancer therapy and illustrate that catalytic inhibition of METTL1 represents a therapeutic strategy against a number of aggressive malignancies.

Programming biological function-designing bespoke proteins to perform specified molecular tasks-is a foundational goal of molecular engineering. However, current design models remain fundamentally limited1-3: they typically require either natural proteins as starting points for optimization or manual reformulation of functional goals as geometric and sequence-level constraints to guide candidate generation. Here we introduce Pinal, a 16-billion-parameter foundation model that designs candidate proteins from natural-language descriptions of desired function. Trained on 1.7 billion synthetically annotated protein-text pairs, Pinal links functional intent to protein sequence and structure. In computational evaluations, generated candidates combined high predicted foldability with functional-description alignment and sequence diversity, providing a basis for prioritizing experimentally testable designs. We applied Pinal to four distinct design tasks-a fluorescent protein, a polyethylene terephthalate hydrolase, an alcohol dehydrogenase and a metabolic H-protein-and experimentally observed the intended function in each case, including catalytic activity for both designed enzymes. Without iterative experimental optimization, a Pinal-designed H-protein increased product titre by 1.7-fold relative to the corresponding native Escherichia coli H-protein in a multi-enzyme CO2 fixation pathway. These findings support natural language as a high-level interface for candidate generation in protein design, enabling programmable exploration with reduced reliance on manually specified structural or sequence constraints.

Mitochondria are bound by a double membrane and are semiautonomous organelles, rendering them highly vulnerable to global and internal proteostatic stress1. Multiple surveillance mechanisms at proteostatic and inter-organellar levels have evolved to maintain mitochondrial integrity and cellular health2-7. However, the precise mechanisms by which proteostatic damage relays stress signals across organelles and how the quality surveillance machinery coordinates these functions remain unknown. Here we report that under proteostatic stress, damaged mitochondrial proteins are sequestered to form stress-induced mitochondrial protein aggregates (SIMPAs) that activate specific quality control mechanisms in a spatially confined manner without perturbing the mitochondrial network. Quantitative proteomic and correlative light-electron microscopy analysis revealed that SIMPA mediates inter-organellar communication via mitochondria-endoplasmic reticulum contact sites or mitochondrial-associated membranes. Mechanistically, GRP75 coordinates SIMPA biogenesis and focally activates endoplasmic reticulum unfolded protein response pathways via mitochondria-endoplasmic reticulum contact sites or mitochondrial-associated membranes for the targeted clearance of SIMPAs. Functionally, in both cellular and liver disease models, we found that a GRP75-dependent SIMPA signalling cascade attenuates mitochondrial stress and preserves mitochondrial integrity under proteotoxic stress.

Neuronal microexons are a highly conserved class of alternative splicing events enriched in genes with critical functions in nervous system biology1,2. Microexon splicing is often disrupted in the brains of autistic individuals, and mice with microexon deficiencies display autism-like phenotypes1,3,4. However, the full landscape of microexons is not known, and the impact of genetic variation on these exons has not been systematically investigated. Here, through extensive transcriptome profiling, we detect hundreds of new microexons, including many with neuronal subtype-specific splicing patterns, and others that activate nonsense-mediated mRNA decay. Using machine learning, we define a sequence code predictive of neuronally spliced microexons and use this to identify critical regulatory elements surrounding the expanded microexon repertoire. This code further reveals genomic variants predicted to alter microexon splicing in individuals affected by autism, with rare variants having the strongest estimated impact. These variants are mostly detected in idiopathic individuals and are associated with autism status. They also converge on synaptic and other autism-linked genes, as well as genes not previously linked to autism. Our results collectively define an expanded repertoire of microexons, delineate their regulatory code, and pinpoint variants predicted to affect their splicing, with implications for the disruption of functions central to neuronal biology and brain disorders.

Interleukin-10 (IL-10) is a central anti-inflammatory cytokine that suppresses immune responses in myeloid cells but can also activate T cells, limiting its therapeutic use in chronic inflammatory diseases owing to narrow efficacy windows and dose-limiting toxicities1-5. Here we show that myeloid and T cells differ in their dependence on JAK-family kinase pairing for IL-10 signalling and function. We took advantage of this differential kinase dependence to engineer a tetravalent nanobody-based myeloid-selective IL-10 receptor agonist (msIL-10R agonist) that fully recapitulates IL-10's potent suppression of monocytes, macrophages and dendritic cells while avoiding stimulation of T cells. Cryo-electron microscopy structural analysis reveals a distinct receptor cross-linking geometry of the msIL-10R agonist compared with native IL-10 family cytokines. This tetravalent architecture renders signalling strictly TYK2-dependent and highly sensitive to IL-10Rα and IL-10Rβ receptor abundance, thereby conferring selective activity in myeloid cells. This msIL-10R agonist reduces inflammation in humanized mouse models of lipopolysaccharide challenge, delayed-type hypersensitivity and colitis. A humanized version exhibits IgG-like pharmacokinetics, sustained receptor occupancy and durable myeloid suppression up to 30 days without T cell activation or haematological toxicities in non-human primates. These findings establish a geometry-based strategy for achieving cell-type-selective cytokine signalling and identify the msIL-10R agonist as a therapeutic candidate for myeloid-driven inflammatory diseases, including inflammatory bowel diseases.

Haematopoietic stem and progenitor cell (HSPC) transplantation-mediated replacement of microglia-the reconstitution of the central nervous system microglial niche with donor-derived myeloid cells-represents a promising strategy for brain cell therapies1-7. However, the cell-intrinsic molecular regulators of HSPC-derived myeloid lineage commitment in the brain have remained largely uncharacterized. This is partially because the scarcity of primary HSPCs has rendered large-scale genetic interrogation intractable. Here we explored whether ex vivo expansion of primary cultured HSPCs (cHSPCs) enables unbiased genetic interrogation of haematopoietic differentiation. We established that cHSPCs can be genetically manipulated and readily differentiate into myeloid cells and repopulate microglia niches of the brain after transplantation. Moreover, primary neonatal astrocytes contained strong signals to induce myeloid specification of cHSPCs in vitro. To identify genes that regulate glia-induced myeloid differentiation, we successfully screened around 20,000 individual genetic perturbations and characterized genes involved in the regulation of cell signalling, cell cycle, mitochondrial function and protein translation. Among these genes was elongator acetyltransferase complex subunit 1 (Elp1), which suppressed the unfolded protein response during myeloid specification and was essential for the generation but not maintenance of myeloid cells. Our work establishes a platform to investigate the molecular mechanisms of brain myeloid biology.

Adipose tissue has a central role in systemic energy balance and the pathogenesis of obesity and its sequelae1,2. In contrast to white adipose tissue, brown adipose tissue (BAT) uses energy to produce heat3. Detectable BAT in humans is associated with decreased prevalence of cardiometabolic diseases4. However, the complete spectrum of health conditions associated with BAT remains unknown, and high-throughput methods to quantify BAT activity in humans are lacking5,6. Here we leveraged big data and artificial intelligence to systematically define the clinical impact of BAT in a cohort of 101,243 patients from a large cancer centre. Our unbiased analyses revealed that, across all diagnoses, cardiovascular and psychiatric diseases were less prevalent in people with BAT. Using a machine learning approach, we semi-automatically quantified BAT activity in approximately 8,700 patients and demonstrated that higher BAT activity, especially in the axillary depot, is associated with lower odds of cardiometabolic diseases and healthier white fat distribution. People with BAT also exhibited more favourable glycaemic parameters, lipid profiles, inflammatory markers and echocardiographic indices. Analysis of medication usage demonstrated that angiotensin receptor blocker use was positively associated with BAT presence. As proof of concept, we showed that the angiotensin receptor blocker losartan increased brown adipocyte activity and whole-body energy expenditure. Altogether, our studies harnessing artificial intelligence and big data identify new clinical phenotypes linked to BAT and serve as a platform for drug repurposing to activate this tissue in humans.

Despite advances in de novo enzyme design, success has been largely limited to low-energy-barrier model reactions. Amide bonds such as those linking amino acids along the peptide backbone are stable for hundreds of years in neutral aqueous solution because of the high energy barrier to hydrolysis1. Here we describe the de novo design of enzymes that use an activated cysteine nucleophile to hydrolyse the polypeptide backbone in a sequence-dependent manner, with a success rate of 13/69 = 19% and rate enhancements over the background reaction (kcat/kuncat) of up to 3 × 107. The designed proteases have folds that are very different from proteases in nature (TM score < 0.50), and six crystal structures are very close to the design models (Cα root mean squared deviation of <1.2 Å), highlighting the capacity for generalization and the accuracy of the design methodology. Experimental and computational analyses suggest that the remaining gap in activity to the most active native cysteine proteases arises from imperfections in active-site preorganization and substrate positioning. The designed proteases efficiently cleave their targets in mammalian cells, opening the door to a wide range of synthetic biology applications.

De novo design of enzymes that cleave amide bonds represents a major challenge1,2. Here we use RFdiffusion methods3,4 to de novo design proteins with water-activating zinc-based active sites adjacent to a peptide substrate binding pocket. Of 135 designs tested, 36% catalyse cleavage of their cognate peptide substrates at the targeted scissile bond. The best design accelerates peptide-bond hydrolysis by more than 108-fold relative to the uncatalysed reaction; four substitutions increase this acceleration to more than 1010-fold by improving active-site preorganization5. We use this approach to design metalloproteases that selectively cleave the human disease-associated proteins TDP-43, amyloid-β and serum amyloid A, with rate enhancements of up to 109-fold. We further design caged cytokines and receptor antagonists that are selectively activated by the designed proteases, enabling bioorthogonal control of cell state. Thus, de novo design can yield highly active, programmable proteases with applications in therapeutics, biotechnology and bioremediation.

Defense-associated reverse transcriptases (DRTs) employ diverse and distinctive mechanisms of cDNA synthesis to protect bacteria against viral infection1. However, the functions and mechanisms of many DRTs remain unknown2. Here we identify a new antiviral defense system, DRT10, that associates with a noncoding RNA (ncRNA) to catalyze processive, protein-primed synthesis of tandem-repeat DNA. Reverse transcription is templated by a defined ncRNA region with a characteristic sequence pattern and template boundary elements, both of which are conserved and essential for DNA repeat addition. Cryo-EM reconstructions reveal an unanticipated 2:1 architecture, wherein two RT monomers bind opposite sides of a pseudo-symmetric ncRNA. Biochemical experiments further demonstrate that each RT monomer reverse transcribes the template encoded on its respective side of the ncRNA, but only one generates the long repetitive product, whose template is defined by the distance between two flanking stem-loop anchors. This mode of iterative, boundary-delimited cDNA synthesis exhibits direct parallels to the mechanism of telomeric repeat addition by eukaryotic telomerase, and phylogenetic analyses of RTs across domains of life place telomerase in a monophyletic clade with the DRT family, suggesting a common origin for their DNA polymerization activities. Together with earlier studies of DRT2, DRT3, and DRT93-5, our findings identify a conserved mechanistic logic underlying RNA-templated DNA repeat addition across diverse DRTs, despite vastly different architectural solutions, and expand the repertoire of reverse transcription-based strategies for antiviral immunity in bacteria.

Late-stage non-small cell lung cancer (NSCLC) is rarely curable1, underscoring a need to intervene earlier in the disease process. Growing evidence suggests that antitumour T cell responses are mounted but become progressively dysregulated during early tumorigenesis2,3. Tracking and targeting preinvasive T cell regulation may inform new approaches to detect and intercept lung cancer development. Here we explore how the T cell network is remodelled during NSCLC development via multi-omic, cross-tissue immune profiling in patients with preinvasive lung lesions surveilled by autofluorescence bronchoscopy and computed tomography (CT) imaging. Effector regulatory CD4+ T cells (eTreg cells) expressing basic leucine zipper ATF-like transcription factor (BATF) accumulated in high-grade premalignant airway lesions and were clonally related to circulating eTreg cells. Circulating eTreg cells were increasingly elevated during preinvasive progression, enabling lung tumorigenesis to be tracked through analysis of peripheral blood. Emergence of this clonally coordinated eTreg cell circuit defined rapid progression in patients with early-stage NSCLC detected during CT screening. In mice, carcinogen-driven lung tumorigenesis triggered an analogous preinvasive eTreg cell axis across the blood, airways and draining lymph nodes (dLNs). This culminated in an expansion of lung BATF+ Treg cells and Treg cell-rich peribronchial immature tertiary lymphoid structures (iTLSs). Immune interception via phosphoinositide 3-kinase-δ (PI3Kδ) inhibition abrogated formation of Treg cell-rich iTLSs, reduced circulating and pulmonary Treg cells, increased local conventional type 1 dendritic cells (cDC1s) and reduced lung tumour incidence and size. These data reveal a conserved eTreg cell network that emerges across tissues during early pulmonary tumorigenesis and provide a theranostic framework to track and target preinvasive immune regulation for lung cancer interception.

Recent advances in artificial intelligence (AI) have largely been driven by large language models, deep neural networks that operate over discrete units called tokens. To represent text, most large language models use words or word fragments as the tokens, known as subword tokenization1. Subword tokenization obscures fine-grained information, which is problematic, especially for scientific data-such as computer code or biological sequences-where meaning depends on the individual characters or bytes2. Models that instead operate directly on the byte encoding of text avoid these limitations, but until now they have lagged behind subword-based models in performance. Here we introduce a general method for creating byte-level large language models through byteification that approach the capabilities of subword-based systems. We use a two-stage conversion procedure to retrofit existing subword-based models into byte-level models with minimal extra training. The resulting models outperform earlier byte-level approaches and excel on character-level reasoning tasks, achieving practical inference speeds by efficiently processing byte-level information and adaptability by reusing the existing ecosystem around the source large language model. Our results remove a long-standing performance barrier to end-to-end byte-level language modelling, demonstrating that models operating on raw text encodings can scale competitively while offering advantages in domains requiring fine-grained textual understanding.

The gut microbiota plays a pivotal part in human health, yet the molecular mechanisms that underlie its effects are largely unexplored. Bacteroides, a dominant genus in the human gut microbiota, is depleted in patients with atherosclerosis1, but its causal relationship with disease remains unclear. Here, using a mouse model, we show that administration of Bacteroides uniformis alleviates atherosclerosis through the upregulation of hepatic low-density lipoprotein receptor expression. Bioactivity-guided screening revealed pentadecanoic acid (PA, C15:0), a saturated odd-chain fatty acid, as a principal bioactive metabolite. PA supplementation reduced atherosclerotic plaque burden by around 50% and significantly improved plasma lipid profiles, a result that underscores its therapeutic potential. Mechanistically, PA enhances cholesterol clearance by directly inhibiting HMG-CoA reductase, suppressing hepatic cholesterol biosynthesis and promoting plasma low-density lipoprotein cholesterol removal. Analyses of 100 gut bacterial strains revealed that PA production occurs across multiple Bacteroidota genera. Notably, PA is markedly depleted in patients with dyslipidaemia. In summary, a Bacteroidota-derived odd-chain fatty acid regulates gut-liver crosstalk, and modulation of the microbial-metabolic axis has atheroprotective potential.

Lineage plasticity underlies therapeutic resistance in cancer1,2, yet the translational mechanisms that enable this phenotypic flexibility remain largely unknown. Here using prostate cancer as a model of lineage dependence, we performed unbiased small RNA sequencing and identified tRNA1Arg(UCU) as a regulator of lineage transitions and therapy resistance. tRNA1Arg(UCU) is capable of reprogramming lineage dependence, which can be tuned to restore sensitivity to therapies that target the androgen receptor. We identify TARDBP and ZSCAN29 as DNA-binding proteins that directly engage the genomic locus of tRNA1Arg(UCU) to regulate its expression, a result that highlights the importance of non-canonical tRNA-specific gene regulation. Mechanistically, tRNA1Arg(UCU) controls a translational program centred on SWI/SNF chromatin remodellers, which is necessary to maintain lineage fidelity. In patients, tRNA1Arg(UCU) is downregulated in neuroendocrine prostate cancer and its loss is associated with accelerated metastasis and poor survival. These findings uncover a previously unrecognized tRNA-specific regulatory axis that links codon biology to lineage dependence and therapy resistance in prostate cancer.

Recurrent attractor networks are widely thought to form the basis of working memory1-3, but how they can be rapidly switched on and off is unclear4-7. Here we investigate stability and switching in a recurrent circuit of the fly navigation centre8. h∆K and PFG neurons are recurrently connected in a ring structure and exhibit shared persistent bump activity that turns on with odour and terminates at the end of a goal-directed run. Using whole-cell recordings, we show that persistence in h∆K depends on recurrence, and that h∆K receives slow recurrent excitation and fast inhibition from its synaptic partners. Computational modelling reveals that these synaptic dynamics yield persistent attractor dynamics over a range of synaptic strengths. Next we examine the mechanisms of rapid switching. We find that whereas both populations show similar activity during runs, they become decoupled during turns and rest. We can reproduce these differential dynamics in our model by using inhibition to dynamically uncouple activity in h∆K from PFG. When h∆K is inhibited, PFG neurons follow their inputs from the compass system; when h∆K is disinhibited, recurrent interactions lock this input into place, forming a heading memory. Consistent with this model, we find that inhibitory inputs onto h∆K increase during turns and are suppressed during odour and goal-directed runs. Our work reveals how disinhibition can serve as a gate to rapidly write an ongoing measurement to a recurrent circuit.

Crawling motility is a hallmark of eukaryotic cells and requires a dynamic actin cytoskeleton, regulated adhesion and spatially organized signalling pathways1,2. Asgard archaea, which are considered the closest known prokaryotic relatives of eukaryotes, potentially encode these functions within their large set of 'eukaryotic signature proteins'3-6. The few cultivated members show a complex cell morphology, consisting of a central cell body from which several protrusions extend, filled with an actin-based cytoskeleton7,8. Here, live-cell microscopy of two organisms of the Lokiarchaea and Hodarchaea lineages7,9 showed that they dynamically and greatly change their cell shape on a minute time scale and grow and retract their extensive protrusions with a speed of 1.5-4.8 µm min-1, respectively. After adhering to a glass surface, cells use their protrusions to undergo active crawling motion. In the presence of selected actin inhibitors, however, the observed dynamics were arrested, suggesting a central role of actin in these processes. The observed cellular plasticity and motility are unique features among prokaryotes and might have been crucial for the emergence of the first eukaryotic cells that are thought to have formed through the association of a member of the Asgard archaea and an α-proteobacterium, the ancestor of mitochondria.

Most neurodegenerative diseases are thought to spread through the brain by prion-like mechanisms, in which filamentous protein assemblies self-propagate by templated seeding1. Distinct conformations of amyloid filaments may provide the physical basis for the strains that lead to different diseases2. However, a central pillar of the prion hypothesis, that strains retain their structural identity upon transmission, has not been demonstrated. Here we show that the injection of tau filaments from the brains of individuals with Alzheimer's disease or corticobasal degeneration into the brains of wild-type mice leads to the seeded assembly of amyloid filaments made of mouse tau with the same structures as those of the seeds. Thus, we show that, similar to prion strains, tau filaments propagate through templated seeding, and that the mouse is a suitable model to study the molecular mechanisms by which distinct tau folds drive disease-specific pathology in the brain.

Ageing has been described through many theoretical frameworks, yet its mechanistic basis remains unresolved. Here we propose that ageing reflects progressive decanalization of mammalian cell identity, driven by erosion of a regulatory grammar written during development. Extending Waddington's epigenetic landscape, development canalizes cell fates through globally coordinated chromatin programs that establish identity constraints across multiple timescales. Subsequently, these constraints can only be maintained through local mechanisms with limited fidelity. The asymmetry between high-fidelity writing and imperfect maintenance generates predictable drift that accumulates with biological time. Antagonistic chromatin pathways, particularly polycomb repressive complex 2 (PRC2)-mediated repression opposed by H3K4/36 methylation and RNA polymerase II binding, enforce identity boundaries through mutual constraint. With age, this balance erodes. Consistent with this framework, the vast majority of age-associated DNA methylation gain in somatic mitotic tissues occurs at PRC2-bound low-methylated regions, indicating that these domains function as conserved coordinates of slow-layer drift. This model explains cross-tissue ageing signatures, developmental timing-to-lifespan correlations and robustness of pan-mammalian epigenetic ageing clocks. It provides testable predictions for interventions that stabilize architecture to preserve cellular identity and function.
